I figured it out, for my screen anyway...
open ~/.config/wayfire.ini
Find your touch device ... In my case it was right below my HDMI display device.
I had already rotated my HDMI display so it had a line that said "transform = 270"
When I added the line "transform = 270" to my touch device then the touch was oriented the right way after that.
