While I am not delighted with some of the differences with Wayland/Wayfire I am not experiencing any of these issues, nor have I seen other reports of them.

I am currently running mostly with X11 and seeing no issues. It behaves exactly the same (GUI wise) as it did in Bullseye. CAPS-LOCK works as normal and all icons (on screen, in top menu bar, in cascade menus and inside applications) work just fine.

All your issues point to some other root cause. Potentially you have some other issue, like microSD corruption or underlying misconfiguration that is causing your issues rather than it being inherent in a stock Wayland/Wayfire install. Did you attempt to load other DEs manually on top of the default Wayland/Wayfire? Loading DE's using tasksel works correctly, for the ones I added.

It might be worth loading a stock Bookworm install on a fresh microSD cards and seeing if this resolves your issues. If it does you could reapply your changes one at a time, to see what is causing the issue.

As already pointed out, a failing or corrupt microSD card could be the source of your issues. How are you powering the Pi and are you shutting down cleanly?
