I've done a bit of searching, but haven't come across any answers online. I am experiencing this same issue where I see files in the filemanager that have been moved out of a directory. See this post:

in my use case I create 1,000's of file in a directory on a USB stick over the course of days, and move the files around the USB stick with python after they get uploaded to a server.
I'll try to post an image here showing `ls` side by side with file manager when I get one, but curious if there is a solution other than rebooting out there. Refreshing, closing/opening File manager doesn't help. Next time I see this, I'll see if I can kill off file manager (pcmanfm) as another datapoint.
Users of my project get dupped when they see files in the file manager that no longer exist.
This is on Bookworm.
