Comment out the following lines in /etc/wayfire/defaults.ini (sudo nano /etc/wayfire/defaults.ini)

[autostart-static]
#autostart0 = wfrespawn wf-panel-pi
#autostart1 = wfrespawn pcmanfm --desktop --profile LXDE-pi
