The problem isn’t really with the checkboxes themselves. When two apps, like the Calculator, have the same name and similar icons, the Main Menu Editor can swap their positions internally when you click a checkbox. This makes it look like the wrong Calculator is being enabled or disabled.
The easiest fix is what you already discovered: rename one of the duplicate entries. This gives each Calculator a unique name, so the checkboxes will work correctly without confusing swaps.
